the Mario pictures in Hyrule castle in OoT come to mind
definitely link showing up in Super Mario RPG.
Mario and friends showing up in Kirby vs. Dedede battle.
Also, a whole lot of Great Cave Offensive treasures are references, many from previous Nintendo games.
the Animal Crossing song Rockin K.K. is the same as the music when you fight the New Age Retro Hippie in Earthbound
