On a seemingly peaceful day in Dream Land, a massive star-shaped vortex opens up in the sky, which sucks in a lot of denizens, Waddle Dees, and even various objects from Kirby's home world. Attempting to escape with the Warp Star, Kirby is eventually pulled into the vortex, warping through dimensions while his body becomes distorted throughout. Kirby wakes up in an unfamiliar-looking coast, and starts adventuring into the forest after coming to his senses. He arrives in the overgrown remains of an abandoned city, encountering wild beasts and eventually learning the power of Mouthful Mode after accidentally inhaling a car in a moment of defense. While using Car Mouth to explore this new world, Kirby notices several Waddle Dees being captured in cages before arriving at the remains of Waddle Dee Town. A cyan chinchilla-like creature was seen almost taken away until Kirby rescues him after dealing with the enemy ambush beforehand. This creature reveals himself to be Elfilin, who explains that the Beast Pack has captured most of the Waddle Dees and that he is trying to save them too. Kirby teams up with Elfilin, and the two journey across the New World to save the captured Waddle Dees.

Kirby and Elfilin journey throughout abandoned cities, shopping malls, beaches and even an amusement park, locating the captured Waddle Dees along the way while dealing with the various members of the Beast Pack, including King Dedede who has turned against Kirby's side. After his defeat, Dedede sneaks up on Elfilin and captures him in a cage while Kirby was celebrating his supposed victory. Kirby was too late to stop him, so he pursues him into the Forbidden Island, navigating through dried-up wastelands and fiery volcanic cities. He eventually faces off against King Dedede again (now known as Forgo Dedede due to the wooden mask he was wearing) in a mechanical zone surrounded by lava, and defeats him once again. After King Dedede is brought back to his senses, many members of the Beast Pack suddenly appear as they try to stop Kirby and his allies from escaping to the nearby elevator. While fleeing, one of the Waddle Dees accidentally trips, prompting King Dedede to turn around and toss the Waddle Dee to safety inside the elevator, leaving himself behind to defend against the Beast Pack.

Kirby and the Waddle Dees then take a long elevator trip to a mysterious science facility known as Lab Discovera. Entering the main part of the laboratory, Kirby finds the captured Elfilin alongside Leongar, the king of the beasts, who has sought to capture Elfilin in the hopes of reuniting him into the much larger Fecto Forgo. To rescue his friend, Kirby does battle with Leongar and defeats him, but it is revealed that Fecto Forgo was also controlling him the whole time and attempts to consume everything, including the Beast Pack. As Fecto Forgo dominates in size, Kirby and Elfilin attempt to outrun the invasive species through the halls of Lab Discovera. However, one of Fecto Forgo's appendages manages to catch Elfilin off-guard and absorb him fully, turning into a glowing orb which Kirby pursues to the nearby helipad.

The ultimate lifeform fully forms itself once again, known as Fecto Elfilis, and attempts to attack Kirby using star-shaped rifts and its long spear. However, Kirby still manages to subdue it and eventually free Elfilin using Dome Mouth, but Fecto Elfilis still has time left to unleash a dimensional vortex that pulls New World and Planet Popstar towards each other. Kirby and Elfilin team up and absorb a nearby big-rig truck to become Big Rig Mouth and defeat Fecto Elfilis once and for all. Kirby lands back in Planet Popstar, but the massive vortex is still open, with Elfilin making an apparent sacrifice to close the connection between worlds. Kirby is initially sad to see him go, but another rift opens, revealing that Elfilin has survived.

The story then continues in the postgame mode, Isolated Isles: Forgo Dreams, where it is revealed that Leongar was captured in Fecto Forgo's dreams with his soul scattered as several pieces across different worlds. Kirby and Elfilin adventure into the vortex to find all the missing pieces of Leon's soul, while encountering stronger phantom bosses along the way. After arriving at the final area, Forgo Land, Kirby and Elfilin attempt to revive Leongar with the pieces of his soul, but not before he is subdued once again under the control of Fecto Forgo's phantasmic form. After defeating Forgo Leon, Kirby was about to battle the specter known as Soul Forgo when a butterfly lands on the latter, transforming it into Morpho Knight. Kirby duels with Morpho Knight, eventually becoming victorious. Leongar is eventually revived fully by Kirby, Elfilin, and the members of the Beast Pack, using all the pieces of the soul, resulting in a happy ending.

The signature mechanic of ''Kirby and the Forgotten Land'' is Mouthful Mode, which allows Kirby to inhale and wrap himself around large objects like cars, traffic cones, and even vending machines. Kirby is able to use them to perform special actions that are tied to the object he has inhaled, like driving around, piercing through the ground, and launching soda cans at enemies. Mouthful Mode can also be used to deal with larger enemies easily and perform certain missions like racing through the circuits at Wondaria Remains with Car Mouth.

The game also features an explorable town, known as Waddle Dee Town. Initially destroyed by the Beast Pack at the beginning of the game, Waddle Dee Town is gradually rebuilt over time as Kirby rescues Waddle Dees throughout the New World. These Waddle Dees are obtained by locating cages containing them, and some can be rescued by completing extra missions in stages. When enough progress is made, Kirby can play the sub-games Flash Fishing, Waddle Dee Cafe: Help Wanted!, and Tilt-and-Roll Kirby, while also being able to obtain stock items, rewatch past cutscenes in the Waddle Dee Cinema, and participate in the Colosseum.
